When I look at my sources list in settings these don't seem to be listed. Can I clean them out somehow please?

I don't use Ubuntu myself, so this might be a long shot but could you
confirm the output of the following commands? Typically applications
listed in this kind of app-launchers must have configuration files
there. Wild guess is you are missing those files for some reason.

    ls ~/.local/share/applications/ | grep thunderbird
    ls /usr/share/applications/ | grep thunderbird

Apparently some people had similar problems before and it was due to
misbehaving extensions or themes. If the above does show the necessary
'.desktop' file I'd suggest you troubleshoot by trying to deactivate
extensions and/or going back to a default theme [1].

I'd install synaptic and use that as the package manager - that deletes things including dependencies. Also the command line is useful too
