Nagios has lots of helper applications to do lots of monitoring of a system, but it might not be good enough for you.

I use Nagios for basic host health monitoring and MRTG with some custom scripts to graph "stuff".

However while that'll give you trends, it might not catch a program waking up from cron or some other sleep that does "stuff" for just long enough for you to notice and then exit before you get a chance to find out :)

I'd have a look at your crontabs...
