Do you log out when doing that (http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=548120)? I've come across this a few times over the past few years (in Ubuntu) and think its down to previous bad shut downs. If so "sudo shutdown -h now" should do the trick.
