Yep I'd say use DOSBox, you can mount a directory on your linux box, such as /home/your-user-name to a drive letter, run the installer and then you'll get the WAD out of it.

Are you sure you need to do that? I got doom2.wad off my original CD by just copying it over...

I'm not entirely sure, it's been donkeys years since I've installed Doom from CD. I do remember the floppy version has a DOS installer which it uses to extract the WAD from. I just assumed it would be the same for the CD, guess it might not be.
