Problem solved (thanks to reporting it as a bug and help)

In my /etc/apt/sources.list file I had a line that referred to security updates for 
testing / squeeze

At the moment there is no security update for squeeze, but I left the line so that 
when security updates started then they would be fetched as normal. This was the 
problem.

If I remove the line from sources.list then cron-apt works
If I add a line that subsequently fails, then cron-apt fails to upgrade the system
