Okay, here's whats running;

zoon root # ps -ef | grep ntp
root     11626     1  0 13:28 ?        00:00:00 /usr/sbin/ntpd
ntp      11627 11626  0 13:28 ?        00:00:00 /usr/sbin/ntpd
root     12229 11740  0 16:44 pts/0    00:00:00 grep ntp

And here's what installed (i think):

*  net-misc/openntpd
     Latest version available: 3.6.1_p1-r1
     Latest version installed: 3.6.1_p1-r1
     Size of downloaded files: 120 kB
     Homepage:    http://www.openntpd.org/
     Description: Lightweight NTP server ported from OpenBSD
     License:     BSD

There doesn't seem to be any other ntp related stuff installed.

Key to it could be this one perhaps?:

*  net-misc/ntp
     Latest version available: 4.2.0-r2
     Latest version installed: [ Not Installed ]
     Size of downloaded files: 2,480 kB
     Homepage:    http://www.ntp.org/
     Description: Network Time Protocol suite/programs
     License:     as-is

I suspect a packaging problem. ntpq -p is correct syntax:

Although Gentoo doesn't seem to offer the same binaries.

Which ntp packages have you installed (and which might you not have
installed?)

Also, post the results of ps -ef | grep ntp
to make sure we know what exactly is running.
