I think these guys are hard on poor old lilo, it's always worked for me. My first question would be is all the hardware showing up and working as IDE devices when booted from a rescue disk of some kind (Debian install CD's are very handy for this sort of thing). SCSI emulation you can worry about later. What exactly are the errors... Hmm I've no idea how Linux handles it's device files, but will they have the wrong details if you move the disks? Most Unix's are very good about having broken device files deleted*, and recreate them on boot without interaction, but it might be as well to check if this is the problem, and what Linux does before deleting any of them ;) You do have a nice solid backup somewhere, right?
