The sun-java6-plugin package in Debian non-free takes care of all this for you, I'd expect Ubuntu to have this package or something even easier (not sure how it could get easier - other than Debian setting up non-free repositories for those that don't care (and I'm not sure we'd want that ;-). Sounds like you are installing SUN JRE from SUN shar files? If so you are doing it the hard way, and it may not auto-update nicely when the inevitable security fixes come out, when the packaged versions should.
