Most store defaults in /etc and per user settings in the user's home
directory. So yes basically it is either Ubuntu, or your use of the
upgrade steps.
Not using enough Ubuntu desktop to say which, but I'd be surprised if it
broken Debian that much, at least without a big hint such as a file diff
during install.
