Answer: It depends on your client.

Mutt for example, merely flags them and then prompts if you want to purge when you exit.

Thunderbird by default moves them to a sub-folder called trash in which it retains as per your retention policy before automatically deleting. (Although it can be configured for anything)

Gmail / hotmail / whatever - probably do whatever gains them the most power or profit.

There is no one answer, but if you've got a local mail solution, delete everything and see if the file sizes shrink if you're curious?
