Yeah replacing where the sata connectors were helped, along with moving the jumped to the slave position on the IDE hdd. I think all I need to do now is reinstall grub (as I installed ubuntu without the other two HDDs connected) and pray I get options when I boot.

In which case the most likely explanation is that the BIOS is set to
boot IDE before SATA and a partition on the IDE drive is marked as bootable.
